Unfortunately the manual you have is a service manual, that an acer tech would use to assemble the mobo in the acer case, I believe the case connectors on the acer are one piece, and can be inserted one way see page 63 of the manual. As that is the only picture in the whole manual that talks about the case connectors and by looking at the picture it looks like it is one piece. Are you trying to insert this mobo into another case, beside the case that this mobo was designed for?

If you are do you have the old acer case that you can refer to? If you do you can follow where the old wires went to, ie following the wire from the mobo to the wire that leads to the power switch, to the speaker, to the hard drive led, etc. If you no longer have the case that the mobo was built for, then it will be a little more difficult.
Or if the case connector on the acer case are individual connectors and not one piece as it looks like in the picture. You will have to follow the colored wires. Most of the time manufacturers use the same colored wires, for the same case connectors, for example hdd led may be white and red, power blue and white etc. Then you can go by the picture in the manual making sure you connect the same colored wires to the mobo as shown in the picture.
The OEM manufacturers probably do not label their boards purposely since:1) they use a easy connector that houses all the case led connectors, and power switch connectors2) the mobo was designed for a specific proprietary case3) they want to make it difficult to put the mobo into a non proprietary case.4) the manuals are designed for OEM field technicians and do not provide more information than what is necessary to replace the parts. The manuals are not designed to give full detailed information about the mobo. You may by trial and error eventually find the proper location for the case connectors, but there are other factors that you need to watch out for.
Nut there are other factors involved when putting in a proprietary mobo into a non proprietary case. 1) does you power supply provide the same wattage as the old one, Does it have the same type of ATX power connectors as the original powersupply.2) do you have a back plate that matches the IO connectors on the back of the mobo. Often it is difficult to find a back plate that will exactly match all the IO ports on the back of the computer.3) are your mobo mounts matching the screw holes of your mobo. You would not want one of your case mounts to short the mobo by touching a part of the mobo where there is no screw holes. Or you will want to have a mount in the same location as the screw hole on the mobo so you can securely mount the board to the case.4) you want to ensure all the connectors are connected properly that included the USB headers, the case leds, and the power switch.
